Default How do I upgrade?
I'm using PC-BSD, but using the ports/packages system to install

how do I upgrade my applications? Not just the repositories?

Just curious, I'm really an ubuntu convert to BSD, so please be patient, I'm stuck in the stupid mainstream school of *nix thought lol

You don't update repositories, they update themselves and ports/packages pulls form them (e.g. binary packages or updated distinfo/makefiles/etc for /usr/ports/*)

I would suggest taking a look at ports-mgmt/portmaster and ports-mgmt/portupgrade, they are very useful for upgrading the systems installed applications.

Manually updating FreeBSD itself, is done differently.
