I discovered this accidentally - it appears that /PCBSD/Patches/patchdir is not cleared after updates.
Incidentally, I discovered this while trying to make (KDEified) openoffice.org work. During testing, I discovered another bug: the PBI installer didn't tell me that disk is full. It didn't gave any error messages whatsoever, it appeared that install was completed successfully. However, oo.o wouldn't start up, with error messages that I never seen before, and google yielded no results either. Without oo.o installed, I had only 171Mb free, while oo.o needs >200Mb. 171Mb free looked suspicious, that's how I discovered that all the files that the online updater downloaded were still there in /PCBSD/Patches/patchdir.
